Bioinformatics Engineer – Transcriptomics & Multiple Sclerosis (F/M)
A position for Bioinformatics Engineer specialized in transcriptomic analysis is available in the REGAIN-MS laboratory at the Paris Brain Institute.
We are seeking a highly motivated candidate to support transcriptomic analyses within a translational research program focused on multiple sclerosis (MS). The engineer will contribute to ongoing projects examining transcriptomic alterations in MS using single-nuclei RNA sequencing and spatial transcriptomics datasets, derived from patient samples and experimental models. These projects aim to uncover molecular mechanisms, cell-cell interaction and potential therapeutic targets associated with MS pathophysiology. The candidate will collaborate closely with neurobiologists, clinicians and computational scientists to translate transcriptomic datasets into biological and translational insights.
MAIN MISSIONS
- Develop, optimize, and maintain reproducible pipelines for snRNA-seq and spatial transcriptomics data analysis
- Perform differential gene expression, trajectory inference, clustering, pathway enrichment and network analyses
- Conduct quality control, preprocessing, normalization and batch correction
- Contribute to experimental design and data interpretation in collaboration with neurobiologists and clinicians
- Writing data analysis reports
- Prepare figures, methods, and results sections for peer-reviewed publications
- Present findings to interdisciplinary research teams
- Participate in MSc/PhD student training and supervision in bioinformatics

- Gross monthly salary: euros (depending on experience)
Qualifications
- PhD (or equivalent) in Bioinformatics, Computational Biology, Genomics, Systems Biology, or related field
- At least one year of Prior experience in neuroscience and/or neuroimmune or neurodegenerative diseases
KNOW-HOW
- Strong programming skills in R and/or Python
- Experience with established bioinformatics frameworks such as Seurat or similar
- Experience with RNA-seq and spatial transcriptomics data analysis would be an asset.
- Solid understanding of statistical modeling applied to high-dimensional biological data and data visualization
KNOWLEDGE
- Experience in multi-omics data integration
- Familiarity with reproducible research practices
- Interest in methodological development and/or machine learning approaches
SOFT SKILLS
- Ability to work with a multidisciplinary team
- Ability to synthesize
- Strong interest in neuroscience research
- Good communication and writing skills in English and French
